Appearing before Pikachu and friends is the keyring Pokemon, Klefki. Inserting a mysteriously shaped key into the keyhole floating in the air, a very mysterious portal appears! Klefki has the key to go to various worlds. What kind of world will the key that Pikachu holds lead to?

The story is set in the future when a new threat attacks humans just as they are expanding their presence into space. Now, an enigmatic entity from 17 years ago has been set free, and the name of the entity is Justeen.

The battle is over, and they can go about their normal lives now... or so they thought. With no time to rejoice after miraculously saving Mirai from Beyond the Boundary, Mirai lost all her memories. Akihito, now a high school senior, starts to avoid Mirai thinking it’s for the better. Not aware of Akihito’s feelings, Mirai tries to get closer to Akihito. Then, someone who knows of Mirai appears in front of the two. With Akihito’s troubles in vain, Mirai once again sets forth on a battle that forces her to look within.

Although μ's, the defending champions of the school idol tournament, plans to dissolve their group after the graduation of their senior members, they receive news that leads them to holding a concert event! The Digital World is becoming so overpopulated that the super computer Yggdrasill who governs the Digital World can no longer handle it. Its solution is Project Ark: to wipe out most of inhabitants with the X Program. Yggdrasill chooses a very small percentage to be moved to a new Digital World and then proceeds to destroy the old one. Some Digimon who were not chosen survive anyway, and they move to the new world with a rare gift known as the X Antibody; this antibody changes their appearance and makes them more powerful, while at the same time making them immune to the X Program. No longer in control, Yggdrasill uses the Royal Knights to destroy these X-Digimon, who are outcasts in the new Digital World.

The story takes place in 19th century Europe, and revolves around John Watson. He is scouted by the government to become a secret agent. However, Watson lives in a world where "Frankensteins"—human corpses that are re-purposed with a false soul in order to use them as laborers—are used to improve industrial development.
